I would suggest using a third part client to run the server with, like McSharp or the other custom server clients out there. Some offer GUI (general user interface) and ranking/ other server commands that the original server software doesn't. Check out this list and pick one that you like. Some offer features that others don't. Hope this helps! I've always had problems with the original Minecraft server software also.
